The presbytery is separated from the nave by a marble balustrade, like all the chapels of the church. The altarpiece is the work of Giovanni de Sacchis called Pordenone (1483-1539) and depicts St. Francis from Assisi between St. Chiara and St. Catherine. On the side walls there are two paintings from the seventeenth century depicting the Crucifixion of the Franciscan martyrs in Japan.
The vault is decorated with stuccos depicting the most holy sacrament surrounded by rays.
